No. fwanalog is able to figure out changed lines if and only if the logfiles are found in the correct order (chronologically).

How are your files named?

fwanalog works by default with following naming system as it is usual on Unix machines:
e.g.

messages       # the current one
messages.0     # rotated last messages file
messages.1.gz  # rotated and gzipped messages file
